If you are using an LDAP server as backend directory for ST, did you try to change the "The attribute of the person entry that defines the internal ID of a Sametime user" to point to the mail attribute (I hope your directory contains email addresses).

I havn't played much with SIP, but I guess it get's it's email domain information from the same place the Domino router task does (what does the router specify as domain when you do a "load router" in the Domino console).
Normally the router takes this from the DNS Settings on the server, meaning whatever DNS domain the server is member of, is used as the email domain as well. You can override this in the configuration of Domino's mail routing configuration (global domain document) - see Domino admin help for how to configure mail routing.
